Generating a PDF through Adobe Distiller

Well, I totally disagree with trying to roll back Distiller. 7.x works
fine with Acrobat 8. So I wouldn't touch that part, assuming it's
correctly installed and you have all patches. In fact, the installer
on the FM CD should refuse to let you install from the old FM disk
because a newer Distiller is already present.

How are you specifying what tags to bookmark?

must be active, and the PDF Options to the right of that does let you
specify what tags are used as bookmarks.

Is this the mechanism that you're using to set and structure bookmarks?
