Hello,
thanks for your hint with the MIF file. I found out that ist not the order of the text flow elements in the MIF file but the value of the tag <TextRectID> that determines the order of appearance. If I change that value I can change the order of appearance. Unfortunately there are quite some frames with RectIDs in my documents (more than text frames) and changing the values proves to be a tricky matter with unforeseeable effects. But it seems to be the way to go.

Ordering the flows in terms of their position on a page makes no difference. If I recall correctly, flows have to be visualized in a z-order (that is, a vertical dimension). That means that, however they appear on a page, they are actually separate layers, each one on top of the previous one.
However, if you save as MIF and then open the MIF in a text editor, you can identify each text flow:

<Notes
> # end of Notes
<Para
<Unique 998321>
<PgfTag `Body'>
<ParaLine
<TextRectID 23>
> # end of ParaLine
> # end of Para
> # end of TextFlow
I suspect that if you cut/paste to change the order, that will reflect in the dialog when you want to import the flow. I just gave it a quick try, and it looks promising.
There may even be plugins that would do this for you...
