Many user specific customizations take place in the users "area" you have
found. It's the only way to keep track of who wants what when you have
separate users with access to FrameMaker on a single machine. For instance,
a copy of structapps.fm will also be found under
C:\Users\NAME\AppData\Roaming\Adobe\FrameMaker\12\... somewhere (with NAME
being your username, and 12 being 11, or 10 also). There are a number of
folders there which contain copies of the "standard" files until they are
modified when the given USER makes a customization.

This is something savvy FM users need to be aware of.

This location allows (for me at least with my work installation of FM12) to
make customizations that don't require the IT guys to make them for me
(which changing the files in C:\Program Files (x86)\Adobe\AdobeFrameMaker10
or 11 or 12 would require).

I've just installed the trial version of Frame 12 and set up a workspace.

I searched in the "usual" places and couldn't find the file, so I search at
the root of C: and found my new FM 12 workspace file here:

C:\Users\NAME\AppData\Roaming\Adobe\FrameMaker\12\WorkSpaces\UnStructured\WY
