When you insert a cross-reference, FM has to create a cross-ref marker at the beginning of the paragraph that the xref points to. Otherwise, how would it know where the link should take people?

This is somewhat hidden from you if, in the Cross-Reference dialog, you have Source Type set to Paragraph Tags. FM lets you select a specific pgf of a particular type as a convenience, but when you do so, it inserts a marker at that location. This saves you from having to navigate to the location and insert a marker manually before you create the xref to it. 

Change Source Type to Cross-Reference Markers, and you'll see the markers it created on your behalf. 

Obviously, if it can't write to the file to which the xref is supposed to point, it can't insert the marker.
