IIRC (I don't have a multi-flow file handy to check), they're listed either in the order in which they occur in the source file or the order in which they were created. If it's the former, and if most of the flows are a single text frame, you could move them around fairly easily. If it's the latter (or neither of those), it might be possible (although fraught with risk; try it on a copy) to save the file as MIF and then, in a text editor, "rearrange the furniture."
