Lynda.com has a really good course on going from InDesign CS 5.5 to ePub and Kindle formats. Although the course is based on InDesign source documents, there is a lot of great information on the whole eReader field. There is also information on tweaking the resulting files for best display results. I highly recommend Lynda.com for their courses. They even have a FrameMaker course.
